Update: I get these problems with a MediaEspresso convert with a constant bit-rate setting as well. I'm using PowerDVD on my mediacenter, so I really want to be able to use the mediacenter remote, so I don't want to be forced into one of the other players, or be forced to encode with lower quality settings because PowerDVD can't do the playback. I can FF at 2x, and hit play and it works ok.
